I installed Smokeping from the Rasbian repository using apt. All of the installation issues are supposed to be taken care of by atp. I have looked over all the files to be served by apache2, the configuration files in /etc/apache2 and /etc/smokeping, and the location of Smokeping's cache.
I've double checked the particular files you mention just to be sure. The apache2 configuration aliases /smokeping to /usr/share/smokeping/www and this directory contains "css" and "js" and the css and js files are all present in those folders.
As I noted, apache2 is not looking for these files in /usr/share/smokeping/www, as it should, but looking, instead, in /usr/lib/cgi-bin. When I copy the js and css files there apache2 does find them but does not correctly interpret them. For some reason apache2 is looking in the wrong place and is not interpreting any files present in that place.
