Drives that are hotplugged are mounted under /media which is the correct place for them (see Filesystem Hierarchy Standard). If your Pi boots into an auto logged in desktop any drives present when the desktop starts that are not in fstab and are not already mounted will be treated the same way.

IIRC automounting is done by the desktop's file manager so check its settings. I can't offer more as I don't use it for mounting.

Drives that are, and almost always will be, present at boot should be mounted via fstab. Not least because there is no automounter unless a user is logged in to the desktop. Including the noauto and x-systemd.automount options will delay mounting until you attempt to access contents of the partition.

If you're not familiar with fstab you could do a lot worse than reading Using fstab A Beginner's Guide even if I do say so myself.

Now, that said, nothing is forcing you to use fstab and the FHS but if you think you might ever need to transfer what you've learned to a different Linux (ot Unix) distribution it's best to stick with the expected way of doing things. Same applies if you're ever going to pass this OS installation on to someone else.
