Of course you're right. You can only be 100% sure the backup is OK if the system is stopped.If a 'less complex server' it will work, and of course when you take the copy off-line.
But if you stop all databases beforehand, the backup will be consistent. As you said - alternatively, you can use the database backup software to back up the running databases after the system backup. But this makes the restore process a 2 step process instead a one step process to restore only the system backup which includes the database backup.
