Well, I guess this is it - https://cmake.org/cmake/help/latest/com ... ckage.html - mostly a black box which provides no obvious means to tell what it's actually doing as it progresses when called upon to do its thing. It either works or it doesn't.
So we can conclude that it's the 'make install' which isn't right, isn't conforming with what 'cmake' requires and how Pico SDK has set things up for it to work with. Or it's Pico SDK which hasn't set things up to cope with how 'make install' delivers.
Given Pico SDK works when the 'picotool' files are placed as '/usr/local/bin/picotool', in '/usr/local/lib/cmake/picotool' and 'usr/local/share/picotool', I would suggest it's 'make install' not putting them there which is the issue, so a 'picotool' issue or bug.
